Preheat oven to 350°F (175°C). Place a rimmed baking sheet on the lower oven rack and fill with hot water to create steam.
Generously coat a muffin tin with nonstick spray.
In a large bowl, whisk together eggs, cottage cheese, shredded Gruyere, salt, and pepper. For extra fluffy texture, use an immersion blender to blend the eggs and cottage cheese first.
Pour or spoon the egg mixture into the muffin tin, filling each cup halfway. Top with crumbled bacon.
Bake on the rack above the steaming tray for 30 minutes, or until egg bites are puffed and fully cooked through.
Carefully remove from oven and allow to cool slightly before removing from tin. Serve warm.
